Comment is a phrase or two describing what this program does, like 'Plays your music and videos files'. If that code doesn't run, will the atom scripts (atom.cmd, apm, etc) start the wrong Atom version since they weren't updated? Version is the version of this .desktop file. So I will keep using the exe path and change it from time to time...

For example, if the icon file is /usr/share/pixmaps/wallch.png, then the Icon field should be just 'wallch'. Unless you like waiting for IE “open in explorer” mode. Perhaps the FileZilla DLLs don't do their thing until an Explorer window is opened. Live file editor icons on top right are for changing background color, text wrap, and text size (in order).
